When removing the exhaust manifold I noticed water leaking from the upper stud on the second exhaust port. When tightened it stops. Is this normal? How to fix?

That's normal, the stud holes are threaded right into the water jacket.

Drain the coolant enough so that none comes from the stud hole, and coat both the threads on the stud and in the block with high temperature RTV (it's usually orange).

This isn't so much to stop any leaks, but it allows the stud to be removed later on if need be.
What happens is coolant makes its way down the threads and causes corrosion, this in turn makes it impossible to remove the studs without twisting them off.

The studs get "necked" in at times because old coolant that hasn't been changed for decades gets in there and eats the stud away.

In most cases if you try to remove the nuts, the studs very often twist off at that weak point.

If you got your exhaust manifolds off easily and all the studs are in good condition, then you're very lucky.

Try draining the coolant in the block by using the blocks pet-cock.
That's located at the back of the engine on the intake manifold side.
If no coolant comes out, then you have a build up of silt at the back of the engine; this cleaned out as best you can.

Does the car over heat or run near over-heating if you drive it on long up hill grades on a hot day ?
If the temperature needle gets past the first mark after the 75 one, it's running pretty hot.

No problem, I believe they dealt with that when they did the 4.5/4.9 litre blocks, but not for the 4.25's.
